I'd be shocked if this site had been penalized. It's a well-established
400-page site on a niche topic, (may be considered an "authority site"),
6-years old, with thousands of relevant backlinks, validates 100%, and uses
good solid on-page
SEO techniques. Links out only to high-quality, relevant
sites. There's nothing to penalize.
