there is no limitations in the number of DBs you can have in any version
of MySQL. This symptom could be the result of many configuration
problems within the server and/or database server.
Would you be able to run mysql administrator and look at the server
health tab. This gives you data on number of connections, traffic,
number of sql queries, memory health etc etc. once you determine what
part of mysql server is not right, then fixing it is not hard.
